Study route and exercise: University Reading List editorial project.

ER–Golgi–export bookkeeping for an invented conserved labeled cohort. Dalton and Young provide a free introductory route; Essential Cell Biology supplies a structured first course; Molecular Biology of the Cell provides deeper mechanisms. Counts below are not experimental data or evidence for an actual trafficking rate law.

## Choose your starting point

- [ ] I need a free introductory route
Use Dalton and Young for organelles, membranes and interpreting experiments.

- [ ] I need a coherent first cell course
Choose Essential Cell Biology before a comprehensive reference.

- [ ] I need mechanistic depth
Consult Molecular Biology of the Cell after introductory biology and chemistry.

## Compare the three books

### Fundamentals of Cell Biology

Lauren Dalton; Robin Young · 2024
Free introductory spine

Choose it when: You know basic chemistry, membranes and biological macromolecules.
Use another route when: You require a specialized research monograph on transport machinery.
Selected reading: Endomembrane System: ER, vesicle transport, Golgi and trafficking pathways.
Limits and trade-offs: Open reading and concise explanations help orientation; a diagram alone does not quantify transport. The stated licence has noncommercial conditions.

#### Try before choosing

Draw ER, Golgi and export, assigning a positive direction to each flux.
Check your work: Each internal transfer must appear once as an outflow and once as an inflow.

### Essential Cell Biology

Bruce Alberts; Rebecca Heald; Karen Hopkin; Alexander Johnson; David Morgan; Keith Roberts; Peter Walter · 6 · 2023
Structured first course

Choose it when: You need a manageable sequence and explanatory figures.
Use another route when: You already need exhaustive molecular detail for a narrow mechanism.
Selected reading: Membranes, intracellular compartments and transport in the selected sixth edition.
Limits and trade-offs: A bounded course is easier to follow, while some mechanistic details need the larger reference; do not assume an unverified later edition has the same plan.

#### Try before choosing

From ER100→40 and Golgi0→50, infer forward and export counts under a one-way model.
Check your work: Forward transfer is 60 and export 10, not 50 and 0.

### Molecular Biology of the Cell

Bruce Alberts et al. · 7 (International paperback) · 2022
Mechanistic reference

Choose it when: You can connect membrane chemistry, protein function and cell organization.
Use another route when: You need a short first read or guaranteed access to every digital exercise.
Selected reading: Intracellular compartmentalization and protein sorting, then intracellular membrane traffic.
Limits and trade-offs: Detail clarifies competing pathways but raises the reading load; digital problems depend on the relevant access package.

#### Try before choosing

Add a Golgi→ER arrow and ask which gross transfer is identified by endpoints.
Check your work: Only forward minus retrieval is fixed by ER change; gross forward traffic needs another measurement or assumption.

- [ ] Allow retrieval

Selected reading: Alternative pathways and the follow-up.

Make this: Exhibit two feasible gross-flux histories with the same endpoints.

Check your work: Both have net forward 30 and export 50.

- [ ] State the missing observation

Selected reading: Your two models.

Make this: Name a directional measurement that would separate forward and retrieval transfers.

Check your work: Endpoint pool sizes alone cannot make that distinction.

## Worked exercise: A shrinking pool with continuing traffic

An invented labeled cohort has (ER,Golgi, export) amounts (100,0,0) at t0, (40,50,10) at t1 and (10,30,60) at t2. Under the one-way ER→Golgi→export model, find integrated transfers in each interval.

Assumptions: Exact calibrated molecule-equivalent units, one conserved cohort, no synthesis, degradation, bleaching, maturation, hidden compartments or retrieval. Times label intervals, not a specified biochemical rate law.

Your notes:

## Change an assumption: Allow retrieval and test identifiability constructively

In the second interval allow Golgi→ER retrieval R, keeping the same endpoints and all other conservation assumptions. Are F and R separately determined? Give two nonnegative feasible histories.

Your notes:

## Before moving on

- Write all compartment balances consistently.
- Distinguish net transfer from gross traffic.
- Construct two feasible explanations for an unidentifiable model.

## Answer and interpretation

### What is actually measured in this toy model?

Exact calibrated molecule-equivalent amounts of one labeled cohort, not arbitrary fluorescence intensities with unknown bleaching or maturation.

### Can I distinguish stock and integrated flux?

Stock is present at an endpoint; integrated flux counts transfers during an interval and can exceed the endpoint change.

### What assumptions close the balance?

No synthesis, degradation, label gain/loss or unobserved pools; the main model also excludes retrieval. Removing that exclusion changes identifiability.

### A shrinking pool with continuing traffic

1. Let F be ER→Golgi transfer and S be Golgi→export. Balances are ΔER=−F, ΔG=F−S, ΔE=S.
2. For t0→t1, ER decreases by 60 so F=60; export increases by 10 so S=10. Golgi change is 60−10=50.
3. For t1→t2, F=30 and S=50. Golgi changes by 30−50=−20, exactly its decline from 50 to 30.

Transfers are (F,S)=(60,10) and (30,50). Golgi shrinkage in the second interval is consistent with continuing forward traffic and larger export.

Test the result: Totals at all endpoints are 100. The three balances agree in each interval; the Golgi endpoint difference alone would not determine either gross transfer.

### Change an assumption: Allow retrieval and test identifiability constructively

1. Now ΔER=−F+R=−30, ΔG=F−R−S=−20, ΔE=S=50. Hence S=50 and F−R=30, but R is free subject to feasible traffic.
2. Two choices are (F,R,S)=(30,0,50) and (50,20,50). To verify feasibility, use a dimensionless interval coordinate τ∈\[0,1\] and constant transfer rates equal to each chosen integrated count per unit τ.
3. Both choices then give ER(τ)=40−30τ, G(τ)=50−20τ, E(τ)=10+50τ. Every pool remains nonnegative and reaches the observed endpoints, so these are feasible histories, not only algebraic solutions.

Export 50 and net forward 30 are identified; gross forward and retrieval are not. F=30 and F=50 can both explain the same endpoints under the changed model.

Test the result: At τ=0 and 1 both constructions match the data exactly. Neither construction identifies a real molecular rate law; a direction-specific tracer or independent retrieval measurement would be needed.

## Common mistakes

### Pool size equals traffic

A stock can decline while both incoming and outgoing transfers continue.

### Uncalibrated fluorescence as conserved molecules

Photophysics and labeling must be controlled before using this balance.

### Formal fluxes without feasibility

Check nonnegative pools through the interval, not just endpoint equations.

## Sources and edition checks

- [Oregon State: Fundamentals of Cell Biology](https://open.oregonstate.education/cellbiology/)
The official free text names ER, vesicle transport, Golgi and trafficking pathways within the endomembrane system.

- [Norton: exact sixth international edition](https://wwnorton.co.uk/books/9781324033394-essential-cell-biology-c7a43b27-8186-4ee2-b83f-e60dd511e7ac)
The selected item is the sixth international edition; later-edition equivalence is not assumed.

- [Norton: seventh international paperback](https://wwnorton.co.uk/books/9780393884852-molecular-biology-of-the-cell)
The seventh-edition reference provides deeper compartment and traffic mechanisms; digital problem access is a separate product consideration.
